Any Legendary game has way too many cards of way too many types, not helped at all by the way the back tends to be uniform. At the most basic level, separating by type and alphabetizing within type will save you a significant amount of time in tracking down the specific group of cards you need. My current lazy fix for making random determinations was to pull a single card from each category where such is needed, so you can just shuffle, deal the required number, and pull what you need, but friends of mine who got heavily into the Marvel iteration and its many expansions ended up making a chart that they would then use a random generator to generate games. Unfortunately, there is nothing yet known to man that I am aware of that is going to reduce the post game task of separating out each and every individual character deck. I would personally rate the breakdown and proper storage as being far more of an aggravation than the setup, and the more prep you do to make setup smoother, the more time consuming the task of rebuilding it is going to be. Hope that helps some.
