What is the difference between 1% and 2%?

It's how much gentian violet in the solution. The 1% solution contains 1% gentian violet and 99% other ingredients (alcohol, water, etc) the 2% solution contains 2% gentian violet and 98% other ingredients. So the 2% would theoretically be 100% stronger, but, the real difference between strengths depends on what you are using it for. For thrush in a babies mouth the difference is not even noticeable and the strength doesn't matter much.
