does it matter if the end cap has a crack just on the part that overhangs?

No it doesn't. It's just aesthetics if it cracked there. If the cap comes off completely from the carbon filter and you see the silicone glue then that's different and it should be re-glued but otherwise there's nothing wrong with it.

How often should this filter be replaced?

It depends on your water supply. For mine, which goes through a water softener first (I'm on a private well with very hard water), I replace my RO filters once a year.
