What size are the screws for replacement flap?

While I don't know how to measure the screw size, I can tell you it is too big for the holes in plastic that came with doggie door kit. I did not use the screws. I re-used the screw and washer which I had on originally.

It is part of the door, I don't believe it can be purchased separately

can the flap be painted black ?

Of course you can paint this dog door, but you shouldn't. It's a pliable rubber that bends and twists. I believe your dog's nose will hate it.
