Is the power module that comes with the Pixhawk 2.1 rated for 6S?

The power module is rated for up to 8S and 30 amps continuous current.

I haven’t used the mini. I suspect they will be electronically, but you may have to switch out the connectors. This thing makes every other pixhawk board look like ancient hardware. Lots of redundancy in this setup. Built-in two compasses, You can have two power plugins.
