I see there are three different wands (red, green, and blue). Is the color the only difference? Or, are the wands themselves different?

Kase21, For the wands there are 2 different colors (red and green). Each of the wand has a different personality inside. For the most part both wands do the same spells, but each one has a couple of unique spells just for that wand. got this for my sons birthday in 2 weeks. it wasnt on in the box when it arrived like it is in the stores. could mine be defective?

Yes more than likely it is, had to send two of these back before I got one that worked

Do you have to have the tower for the toy to be usable and fun?

No, you do not need the tower to play with the toy. The wand, and its inhabitant (the dragon), will help you cast spells that go off in the wand, as well as take you on mini time travel quests.
