Can it work with cat 6 armour cable ?

Yes. As long as you don't try to crimp the armour also.

Does excess wires cut off automatically when crimping or it has to cut down manually

It cuts automatically but you need to use pass through crumping tool only for this connectors.

Is there any physical difference between cat 5 and 6 connectors?

There is grove inside the cat6 connector, which is not available in cat5 connector.
